Did all 3 (clapper, band board, flags) last 'till the balcony was replaced with the C-stage/Rocker as I assume; or were they ignored (programing-wise) or physically removed before then?

In my experience visiting the two stores here in San Antonio and the one in Corpus Christi into the mid 90's the flags were still being programmed and used, however at the two here and the one in Corpus Christi(3 locations is a pretty big census to me) they never USED the clapper boards... They were still up into the mid 90's remodels but I know for at least the two here in San Antonio they were disconnected electrically and pnumatically having asked about it at the time... ;)
They could've still been active if connected, just discontinued in stores for some reason... :-/

Are there any videos that show the band board or clapper board well?

Look up my account on Youtube (CaptSlappy) to see the clapper board in action. To answer your question, the card that operated the band/pots and pans and clappers was replaced by the switcher card that sat on it's same "header" (jumper setting on the card on the computer) that toggled the VCR between intermissions and birthdays. Because of that, the band and clappers no longer functioned when Cyberstar came in replacing the reel to reel player. It had nothing to do with what stage set up they used. The flags connected to the auxillary spots on the guest's valve bank. Each character had 8 auxillary spots to run extra lights and funcions such as the Warblettes and flowers. Today the bit that made the birds rock makes the "wink mech" blink for the MMBB on CEC's valves and one of Jasper's extra circuits controlled curtains. I believe flags were discontinued after the show officially became the Munch Make Believe Band. Up until then, diagnostics tapes still had signals for the flags for stores that had them. I assume they also programmed them to wave just in case there were some out there.
